This retrospective study examines the lung bacterial microbiome in patients with severe influenza and COVID-19 with or without aspergillosis. Findings reveal a higher prevalence of aspergillosis in influenza cases, while bacterial pathogens significantly worsen 90-day mortality in influenza, especially with IAPA. In COVID-19, bacterial pathogens trigger stronger proinflammatory responses but do not impact outcomes similarly. These results underscore the need to study viral–fungal–bacterial interactions further.
