In recent years, there has been a significant increase in studies focusing on the human gastrointestinal tract using single-cell profiling methods. This growth presents a unique opportunity to create the Human Gut Cell Atlas (HGCA), but several challenges must be overcome. A coordinated approach that aligns global research efforts is crucial to ensure success. This roadmap, presented on behalf of the Gut Biological Network of the Human Cell Atlas, outlines the direction for generating the HGCA. It discusses the necessary data sets, highlights areas with limited coverage, and provides recommendations for future studies. The roadmap emphasizes integrating the healthy gut atlas with disease research and gut organoids, and also reviews computational tools and suggests ways to address key challenges.
