NanoCMSer: A NanoString-based CRC Subtyping Classifier

This study presents NanoCMSer, a NanoString-based classifier designed to subcategorize colorectal cancer (CRC) into consensus molecular subtypes (CMS1–CMS4) using 55 genes. The classifier was optimized for both fresh-frozen (FF) and formalin-fixed paraffin-embedded (FFPE) samples, achieving high accuracy rates of 95% and 92%, respectively. Additionally, NanoCMSer outperformed other models by achieving 96% accuracy across 23 RNA-seq datasets. Prognostic analysis revealed significant differences in recurrence-free survival between CMS2/3 patients in stage III versus II, demonstrating the clinical relevance of CMS subtyping. NanoCMSer is available for use through an R package and a Shinyapp interface.
